If you don't speak Japanese you don't have a choice other than Mega CD or some MSX shit.
If you do the answer is probably PCE-CD.
PC-88 is lacking a lot of the later extras.
Graphics, sound and controls are pretty much a subjective thing. You might simply give all versions a spin and stick with the one you find most pleasing.

Sega CD one has incredibly camping voice acting, but it's also super charming and I love it a lot.
It's what most English people played first, and it's a real blast.
Play Policenauts after.
Just play the Sega CD version on real hardware with a light gun on a CRT. Admittedly the light gun doesn't add a whole lot but it alone makes up for the IIRC 3 incidents of nudity that got censored and just remember the girl who seems like she'd be underage was in Japan. Then add in the little things they did to make it the goriest version, of course the 3rd chapter and my personal favorite the subtle edits that make it just enough more not-terminator that the similarities are ignorable. Sega CD version best version. After you play that, play the translation of SD Snatcher and jerk your inner weeb as necessary.
Sega CD version is the best. Go watch porn if you really need to see some titties.

The best/ only version you're probably going to play as an English Speaker is the Mega-CD version - and that's okay. It's a direct port of the PCE-CD which is the "definitive edition" in Japan and has the best audio and visuals.
It has a good localization, the voice acting holds up for a 90's game, and the truly scant censorship is entirely negligible (somehow we actually got an uncensored decapitation scene that Japan didn't).

The game has about 3-4 "combat" segments where you're forced to quickly shoot snatchers that pop up on a 9 point grid. The majority of them are entirely managable with just a gamepad, but the final encounter in Act 3 can be fucking brutal. I remember retrying that thing about 7-8 times before I squeezed through.

I never had any problems with it using a gamepad. I was anticipating it the whole game after hearing people talk about it being difficult. Granted I couldn't imagine doing it with a light gun
If you do poorly at the shooting part, you can have the game make them easier, by sucking on purpose at the target range in JUNKER HQ.
