I'm playing TR3 for the first time. Does Lara really infiltrate a US government base, kill their personnel and doggos, and steal an artifact that they presumably rightfully found, and not for the greater good or anything but just because she wants it for research?

I think the comic book series do a good job at giving her personality, and give meaning to her artifacts search, and make her into a 'honest' tomb raider that only does this shit to give to museum or to protect humanity.
I recommend it by the way they are good comics. Especially the 20 or so first issues, with the first writer.
Next writer for 10 issues or so is the worst of the series; then a 3rd writer comes in to end the series and it's good again.

funny, I think Lara being a douchebag is kind of interesting. "super philanthropist tomb raider" is just such a predictable way to construct a 90s video game hero.
It's called ludonarrative dissonance, which is a fancy expression for when the portrayal of a character in the plot and cutscenes is at odds with the actual gameplay. To give a non-vr but easy example, thing about Uncharted. Your character is this easy going, wisecracking, loveable buffoon who also kills dozens and dozens and dozens of people.
Funny how Watch Dogs, for example, got so much shit for having a bland protagonist and a weak story, when it was one of the very few instances in modern gaming where the character actually fits the gameplay. He's a fixer, a guy who kills people for money, which fits a GTA-style game perfectly. We even have regular people interacting with him and being horrified at what he (and the player) does.
VR got it much better, with insane protagonists like Duke Nukem or the Doom guy. Nothing they do is really ever at odds with their personalities.
