Not sure if it's common opinion but I like Star Force on NES better.
Goes without saying, but Ninja Gaiden on the NES.

Soul Calibur
The original arcade version was typical quarter munching bullshit. NES port not only rebalanced the difficulty, but pretty much did everything else better.
A shame that other arcade to NES ports of DECO games ranged in quality from watered down to decent.

Honestly the controls are much tighter in the console versions.
