Should I play Final Fantasy Adventure or Sword of Mana?
Or are they different enough to warrant separate playthroughs?
Play FFA. Sword of Mana trashed the game up with modern gimmicks.
Play the Vita/iOS/Android remake.

Play Final Fantasy Adventure first, then you play Sword of Mana, then finally (no pun intended), Adventures of Mana.
I like FFA over SoM, but that might just be because I played it first. I was impressed on how much was there in just a simple gameboy game.
Off the top of my head though, SoM adds the ability to play as the girl (Which offers a second perspective on the game's events, still following the same story, but as seen from her point of view), adds in Hot Houses (A sort of crafting facility that you can access periodically to make better equipment), and some script changes (IMO, it adds more exposition and clears up some things, but there's a few minor changes that paint different pictures of some of the characters which can throw off people who've played FFA first). There's also more stuff in the world, but it's mostly extras that serve to flesh it out more rather than anything that changes up the core of the game. Of course, the art style is different, mostly being less realistic in parts and more fantastic.
Either one are fine to play through, though if you play through FFA, I recommend still doing both routes in SoM. The boy's story follows fairly close to the original, the girl's story is still the same except you see new areas when she's split from the boy (And a few points are changed where she would've normally been out of action, such as an early instance where she was imprisoned -- instead, she was taken, but escapes and meets up with the boy rather than him rescuing her.).

The mobile remake is closer to FFA than Sword of Mana ever was.
If doing that doesn't sound fun for a game like this, just play the original.
