Those files are considered copyrighted and emulator authors like to leave them out to be legally untouchable.
It needing additional files has probably something to do with more accurate emulation.
Higan for instance also needs some extra ROM that other emulators can live without.

Do these companies still make these? Are they getting money off of it? Does said company still exist? What's the issue here? And this goes for a majority of emulators for retro systems.

That's how it is. Emulators aren't illegal by themselves, this has been held up by various courts.
This didn't just apply to software emulators but also to hardware clones
There haven't really been any cases since then but developers tend to be careful.
Other sites freely distribute BIOS, games and other copyrighted material.

NEC stopped producing the PC-9821 series in 2000. They still exist as a company.
Amiga Forever is the only notable company actually selling something like a BIOS for emulation. NEC probably has some kind of deal with Project Egg and the various console emulation services.

I guess I'll just keep an eye out on Tokugawa and Google searches for someone to post the dumped files
