Tomb Raider has a ton of neat overlapping level design elements.
Holes in walls that you can look through to see a later part of the level, traversing a balcony over the starting area that you might not have spotted from ground level, or going back seamlessly into an area from the previous level to fight a boss or use some newly acquired keys.

Funfact, Tomb Raider 1 has levels that are actually two overlapping levels and it switches between the two at certain points. Clever level design creates the illusion that only a small part of the level is changing.
