Why were most RPGs Tolkien inspired fantasy? Just because D&D did it? There was a severe shortage of city or futuristic RPGs. There's Lagrange Point for the latter, but for typical modern cities I can't come up with much besides Mother.

Earthbound is the "comfiest" of those I suppose, simple DQ combat with a goofy plot that doesn't take itself all too seriously.

Granted, it's not JUST modern cities, but that game has a plethora of settings not very used actually.
Not retro or sprite-based, but Shadow Hearts too. And the original Shadow Hearts and it's spiritual predecessor, Koudelka, ARE retro. I hardly recomend it.
Cyber Doll has some cool environments, but I wouldn't exactly call it comfy.
