While I doubt the Galactic Federation knew this, the Metroids were already near-invincible, unnatural genetic bio-weapons, so it's not like "wiping them out" would cause an ecological disaster (until Fusion's stupid writing fucked things up*). The fact that they could be an energy source and (IIRC) one of them was enough to destroy an entire city, they probably felt it was in their best interest to make sure there would be no problems from them in the future.

*Seriously, if the X had the powers the game said they did, how was there any indigenous life left on SR388 before the Chozo came along? Or did the Chozo just decide to import dozens of deadly species onto the planet once the Metroids ate all the X? How did they learn about the X without being corrupted themselves, since the X can apparently take over organic and semi-organic material? Fusion's plot is so damned stupid that it's no wonder there hasn't been a game set after it yet.
