all gen 6/7 games use a music format called .bcstm, which is a lossless music format that has beginning and ending looping points
it's just that game freak uses low-quality instrumentation
this same music format is just an altered version of the brstm and bfstm formats. brstm is used for brawl and mario kart wii, bfstm for wii u games like mario kart 8. bcstm also features in some other 3DS games.

No, that's the standard music format for the 3DS, and it's just a converted wav. Oh, and most of them are compressed; they aren't actually lossless or they would take way more space than needed.

GF does use "midi" (which is a term that has lost its meaning because of retards, but whatever) to compose the music, but they use VSTs to have a higher quality sound, and even then, their instruments come from like fucking 2008 and from the default plugins that come with Cubase, which explains why the battle theme pianos sound like shit. They haven't bothered to use newer and higher quality libraries.
