Alternatively, how about this. At some point in ancient history Yanma and Piloswine lost the ability to learn Ancient Power, and thus the ability to fully evolve. It's only through modern research that they can now learn the move again. So giant dragonflies and woolly mammoths didn't really go extinct in their world, they were just temporarily lost.
This way, they're normall evolutions, but that were lost until recently.
I've been seeing a lot of ideas and concepts based on prehistory on /vp/ recently. There's enough potential in these ideas for a whole game with primal reversion being a unifying theme. Seeing Aerodactyl, Genesect, Lileep, etc. would be pretty cool.
