I found my old emerald cart! It gives a weird "battery is dead" message at the beginning but my save file is still there. Can I play it safely or is it doa?

it's probably the internal battery running dry. it just means that clocked based events will not occur, such as shoal cave changing tides, mirage island changing its id, berries, etc.

Will this affect my ability to catch the three legendaries?
Most gen 3 carts do that now
You're good, the games play perfectly, the only difference is that clock events wont work anymore but RSE didnt have too many

All GBA and (3)DS games use flash memory, so the savefile doesn't get nuked when the battery runs dry. It's pretty much what >>33027946 and >>33027952 says.

No, those arent timed related events so they'll work just fine
