Pokemon Center website is where I got mine. Decent prices (mostly), free shipping over $50, fast shipping, and the plushes are official, so you know they're high quality.

Stores sell the Tomy plushes, I found a very nice Gengar at Wal-Mart some months ago for $20.

I buy from Amazon and eBay all the time and have never accidentally bought a bootleg. Who ever told you 99% of the plush on eBay are bootlegs is retard, just stay away from Chinese sellers and you'll be fine. It's easy to tell a knock-off if you know what to look for. Here's a few guides:

Amazon is safe, but most of the time it's just going to be plushes that you'd find at Pokemon Center anyway, at higher prices. Charizard is $17.99 at Pokemon Center, on Amazon you'll generally find the exact same plush for $40+.

I bought some pokeplushes on eBay & Aliexpress and they are very cool, very nice quality like the official ones. Maybe I'm lucky, but I'm happy with my plushies.

This Lugia is around 15 inches. It's the biggest one I see on eBay at the moment. It's actually kinda rare so $70 isn't a bad price.

I'm finding a lot of stuff that ships from the US for a lot cheaper than the Pokemon Center one. For example:
