What are the advantages of playing RGBY and GSC in the cartridge instead of the Virtual Console?
Mainly mystery gift giving you stuff in stadium 2. You also get a choice of pokemon for completing the elite four in stadium 1 (starters, hitmons, fossils).
There's more bonus items and other minor things you get from pokemon stadium 2.

Well stadium was always the equivalent to the battle Frontier and other end game areas that focused on battles. Same concept of win lots of battles in a row to get free stuff for your game.

The Stadium games are great, and anyone who argues otherwise simply hasn't played them. But it's Stadium that you're missing out on due to to playing the Game Boy games on VC, not something in the games themselves. If you want to play Stadium at some later point in your life, just replay one of the games along with it. The GB Tower was part of the experience, after all.
Also, the process of playing the cart version of Gen 1 and Gen 2 is not as trivial as that person makes it sound. For a long list of reasons, I'd suggest playing the VC versions. A lot of conveniences exist with playing them on 3DS, such as compatibility with Bank, screen brightness, not having to replace the battery, new battery not being fated to eventually also run out, etc.
Additionally, you're not emotionally invested in those old games (or Stadium), so just play the most recent and relevant version.
