Because it's the Game Boy Color bootstrap ROM that sets the colors. It's not a feature of the game.

The Super Game Boy colors are better in the case of Pokémon Red, Green, and Blue.

Just use Gambatte, my man.
It's the most accurate emulator for both the GB and the GB Color.
I also recommend it for playing GSC, most people play Crystal on a GB Advance emulator, but the colors appear slightly saturated if you do that.

Sure, BGB has tons of options and even the Supergameboy colors.
But if we're talking about accuracy and how well it imitates the handheld, Gambatte is the best. No other emulator runs Crystal without a slight saturation.

As I said, I had not checked how BGB was doing for a long, long time and didn't know it got so good.
So probably the other anon knows more than me about the LCD colors and other things with the BGB.
Also I don't tend to use palettes, sorry.
