Showdown has so many cool features I wouldn't be surprised if some devs actually tried it.
I mean, they started to include information in a similar way showdown does in this generation, that's quite impressive.

It keeps hundreds of people interested in and talking about the games. Come game release time, they'll become potential costumers and their hype will serve as free publicity.
And, unlike Prism and others, Showdown isn't an actual rival to the official games, sinxe it lacks anything but the battle system.
I also think Gamefreak might keep an eye on it to check if any Pokemon/moves/strategies are unbalanced.

Why would they use showdown instead of the canonical battle engine they already have? They can start any battle they like on their computers, any time they like.
Because they're Japanese and the general Japanese competitive player base doesn't care about it. I don't think they understand how many western players use it to replace the games
