I see where you're coming from, but I think people are typically more bothered by Pokemon based on artificial things. So like, something like Chimecho is clearly meant to be an natural animal, but it's based on an item.

Basically anything with no clear animal/plant basis.

Only Magearna and Porygon line are 100% confirmed artificial lifeforms. For everything à la Baltoy/Bronzong/Golett, they're too ancient to be certain, and for everything similar to Magnemite/Klink, they're naturally occuring sentient creatures just like any other, simply with less fleshy part.

Klink are said to have mysteriously popped up 100 years ago. Rotom wasn't discovered until electric motors were invented. Magnemite and Beldum are implied to be from space. I think a lot of these things are meant to be ambiguous.

Most Ghost Types probably count considering what they are, and all the crap they constantly pull. Special mention would have to go to Spiritomb for being an artificial construct made out of 108 evil spirits.

I'd also call the pollution Pokémon (Muk/Grimer, Koffing/Weezing and Trubbish/Garbodor) abominations.

Gardevoir is one because of its Fairy typing and the fact its Amorphous despite being humanoid.

Mewtwo and Genesect for being unnatural killing machines.
