They had real animals if the first few seasons, I think real animals were a thing originally and Pokemon were 'Special Monsters' and not animals, pretty sure Gamefreak took out actual animals as to not confuse kids and that's why you don't really see meat in the anime anymore either, they don't want kids to think they eat Pokemon.
