I've been thinking about the same but using black and white. theres a way to go online still supposedly so I can trade with myself that way.

Theoretically it could be done, but I don't think any emulators would support such a setup.

You'd be better off buying some sort of save data backup device for actual carts, back up your cartridge save, load it in an emulator, and trade like that.

Pkhex can read gen 3 savefiles so just homebrew a 3ds and use pkhex to transfer everything over after you've played on the emulator.
