Eevee was annoying because it was a contrived challenge for Serena, who was otherwise a Mary Sue with no flaws or difficulties. And it didn't make any progress until it evolved, at which point it was totally cured and became another non-character like Luxray. They never even explored why it was afraid, like they did with Goomy.

Lillie's fears aren't treated that seriously usually because it's not a serious show, but it alludes to some sort of trauma that will be explored more seriously later, and expand into the UB arc.
