Come up with a plot for the next pokemon game that isn't

The box legend is either good or chaotical neutral, and the evil team needs to avoid it at all costs in order to carry out their plans

Ok, the box legend now wants the evil team.

You are an agent of the evil team disguised as a regular trainer.

Every gym you beat weakens the city that the gym is in, allowing the evil team to take it over

As the story progresses, you can either rise through the ranks and become the boss of the team (and own the region), or you can use your status to dismantle the team from the inside and restore order to the region.

The legendary pokemon IS the team leader.

The box legend wants the evil team.
The evil team doesn't want the box legend and tries to kill it.
The evil team IS the box legend.
You are the box legend and you want to join the evil team.
The box team wants the evil legend.

The box legend ends up actually being just a legend and doesn't exist

The evil team awakens the box legend on accident during their evil plots.

While not actually cruel they enforce their rule in what they think will ultimately make the region as safe as possible.

Evil team is a religious cult blaming recent disasters on the mascot legendary. In order to appease it, they demand tributes from the people of the region. You end up getting dragged into it by your rival, who has a vendetta with their leaders. They declare you two are the"chosen ones" who must go to appease the legendary personally. The story culminates in a double battle with your rival against them in the ancient temple where the mascot supposedly rests.

Turns out the leaders weren't actual cultists, but just capitalizing on the local's beliefs to get other people to steal things for them. The "chosen ones" spiel was part of the ruse and entirely coincidental; they don't even believe the legendary actually exists, as no one has seen it for centuries. Turns out that does, and it gets awakened by all the battling happening in its temple. In order to escape and keep it from rampaging over the region, you have to battle and defeat it there, thus becoming the chosen one anyway.

Evil team does bad things through SCIENCE, the only way to reverse it is to use the power of the box legend

Here's my idea: no plot.

Pokémon does not need narrative. Pokémon is not about narrative, narrative is not Pokémon. Pokémon is about adventure, exploration and growth, narrative only hurts it.

Your region is divided in two sides. One of them is modern and is mostly cities, has a pokemon league and eight gyms. The other one is more rural and conservative, has towns and natural environments, it has trial-like quests in order to improve yourself as a trainer. You are from a city in the modern side and you start your journey collecting gym badges and battling along the way a group of people from the conservative side, that claim that the civilization is evil. As you progress in the story, you discover that the representatives of your side are planning to invade the other side, to impose their beliefs, destroying natural enviroments and the traditiona of your region. You battle agains them alongside the conservatives, you lose and are exiled to the rural side. There you learn about all the lore and the history of your region, that used to be in war in the past, and the importance to preserve the traditions, and finding a balance between modern and rural life. The modern organization is going to attack the rural area, so, in order to gain the trust of the people in that side of the region and possibly, awake the legendary pokemon, to protect the rural area, you must complete the trials and obtain the symbols of each rural town. You become the champion, bringing reunification to the region.

Rather than no plot, I'd rather the plot be optional. For example, after beating each Gym you can team up with the gymleader for a side mission, then post-game you can foil the evil team's plot with the help from all the gym leaders you performed the side missions with.

The E4 is the evil team, ruling over the game's region as dictators. They also govern the gyms (because pokemon) and allow the gym system to exist so they can weed out stronger trainers and take them out before they become a threat. Your goal as the protag is to defeat them, the game's legendary/legendaries are considered to be eldritch fucking monsters and the e4 is actively keeping them locked up/preventing strong trainers from discovering them.

Each member of the e4 is in charge of X number of gyms (1 for each type), after clearing their gyms you take on that member of the e4 ala island kahunas. The actual elite 4 fight is a boss rush followed by a fight with the champion, the game's antagonist.

Like Gen 1 and 2 the Evil Team wants to do their things without needing the Box Legendary. An example would be: Evil Team discovered a lot of evolutionary stones under the most recognized forest of the region and steal Pokémon only to do a synchronized attack that would remove all the land that covers the evolutionary stones and then they keep the stolen Pokémon.

The evil team does their own thing, with you thwarting them as you usually do.

The box legend does its own thing and you can catch a glimpse of its existence from time to time.

At the climactic point of the game, the two forces intersect.

Turns out the "evil team" was trying to save whatever region you're at, with the box legend aiming to purify (read:destroy) it. The reason they appear evil is because they were trying to attract everyone's attention from the behemoth that is the box legend, while collecting enough resources to finally subdue the box legend.
Anyone who is not you or the civilians are aware of it, choosing not to tell either for fear of causing a commotion. Also, everyone's a dick at you (some more or less than the others) because you keep stopping the "evil team". So get used to people behaving like Clair.

The plot is all about your brother/sister as your rival. He/she tries their very best to be better than you. Their quest for more power is healthy at first, leading to a higher difficulty than usual, until he/she starts doing evil things to try to get more power so that he/she can be better than you. Depending on your choices, you can either save your brother/sister and make them good again, or turn evil yourself and get into a sort of arms race.

That's where the box legend comes in. You're the one who needs it, not your rival or the evil team. You can use it as a sort of A-bomb, the weapon that's strong enough to win the war after a constant arms race with your rival. Or you can use it to turn them good again through some kind of power that the box legend has.

Stakes don't have to be especially high. Plot focuses more on how a friendly rivalry can escalate and how characters handle it.

The evil team killed you mother when they light off a really big bomb in your hometown and jack up most of the region, permanently changing the map and removing some areas all together.

The box legend is Mom reincarnated as a legendary ghost type pokemon. You catch her (or knock her out to "imbue your pokemon with her power" which maxes out their IVs and removes the negative effects of their natures, and allows them to learn her signature move) and the two of you bring them to justice together!

Why not both? Why not some gens with heavy plot, some with some but not a lot, and others with next to no plot and free reign? It would free up a lot of ideas and allow a lot of different styles of games while still being the same Pokémon people want.

The evil team isn't an evil team at all, it's the region's professor who used to be a great trainer but suffered from a loss he couldn't recover from and takes up research on pokemon to gain some sort of recognition as being great. But it slowly devolves into wanting more and creating a dangerous pokemon that's a threat to life itself (where most of the people working under him become very hesitant to fend you off), fighting you with it (where if he looses he challenges you again right away) and a legend (not the box legend) teams up with you to stop him. You don't get to catch/keep either of these pokemon because one's a mythical and the other is destroyed.
