A Pokemon's base stat isn't the whole story. Every Pokemon gets, in addition to its base stat: 5 in everything but HP (HP is 10+level) just for being a Pokemon, +0-31 IVs, +0-63 EVs (at level 100, with levels lower than 100 applying EV and IV bonuses proportionally). In this case, even with a 0 base, such a Pokemon could have an Attack stat as high as 99 without the nature bonus. The nature bonus is applied after everything else, but it's truncated (10% of 99 is 9.9, cut down to 9, so the final stat would be 108).

Incidentally, the base stat provided for a Pokemon is what it has at level 50, before applying any of the above bonuses.
