I think theres a flaw with in game legality checking, I'm able to send a gen 7 born excadrill with stealth rock over gts and wonder trade but the game stops me when I try to battle with it online.
Is there a comprehensive way to check legality in game?

The bans have to do with edited save files, not so much injected Pokemon. Basically, if you edited your save file to have x999 Master Balls, you're gonna get flagged for it.

So long as the injected Pokemon are logical and are in appropriate balls and the like, you'll be fine. Follow the instructions in the pastebin in OP and you'll be fine.

This is the default memory for event pokemon. Traded pokemon otherwise keep their memories, but this is completely irrelevant outside of the Gen 6 memory checker (NPC). PKHeX checks that the memory you select is legit for the pokemon you have (basically, that it doesn't remember learning/unlearning a move it can't learn, etc.).

There could be a million reasons the pokemon you made is illegal. Some moves are only taught by tutors in certain gens, or some pokemon are breedable/unbreedable with certain relearn moves. You'd have to research into the pokemon you're trying to gen on serebii or some such site. Check that all the details you've selected for your Dragonite are legit on Serebii (moves learned, met location, etc).

Pain Split is a Move Tutor move. You can't relearn it. You have to gen your rotom from ORAS because that's where the tutor is that would teach it. Move Tutor pokemon have special circumstances that you will have to research and replicate as far as their moves, met locations, etc.

I think you can, you just have to generate it legally.

He has to be caught/bred in Pokemon XY, transfered to ORAS to be taught Pain Split, then transfered to SM. This is why you're finding it troublesome. It's a complicated process to get a Pain Split Rotom legitimately, so you'll need to figure out the intricacies of generating the legal papertrail, so to speak. If you don't feel like looking into it, just use a different move. I can't be bothered to do all this research for you :P

PkHex hasn't updated yet so bank mons still have an illegal flag however I just recently injected a level 100 Rhyperior (which is impossible pre-bank) so it showed a flag, however everything else about it was legal.
Since bank is already out the pokemon should be legal so I went on the GTS, and deposited it asking for a pokemon.
Within 10 minute it was traded just fine so I assume it still works. Unless GTS has no checks on it.
