To be fair, Greninja and Zard earned it. They simply ended up becoming popular. GF approached Sakurai with the three starters, and he picked Greninja because it looked cool. The jump in quality from BW to XY's debut made Froakie very appealing to the audience. The events leading up to Ash attaining Froakie were cinematic as far as captures go.

Charizard became popular because of the anime even though Venusaur was Red's canon pick going by Sugimori art. Not to mention everyone who played Gen I was a kid, and kids love dragons.

Greninja became popular because of Sakurai and the anime team attempting to make the anime "not shit" at the least. It wasn't shilled at the start of Gen VI like Lucario and Zoroark were in Gen IV and V.

This. Greninja wasn't shilled pre-emptivly, except by smash where it was chosen to be shilled by a third party because they liked it. I may not particularly like the thing, but it earned its fame. Charizard did as well, by being every 5-year old's favorite, which is the age range that actually matters.
Compare to Lucario, who was shilled all the way back in gen 3 (To the point that in PMD: Rescue team, the highest explorer rank is literally Lucario Rank.), got a special NPC that used Lucario, was the signature pokemon of a gym leader and the champion (Inb4 Garchomp, what exactly are those things in Cynthia's hair again?), Got a special movie where it was the star, while Mew and all three regis payed supporting roles, and had a signature move (or close enough, you get the point) at a time when only box legendaries and Pikachu got signature moves.
Lucario was made to be popular. Greninja earned it, even if this decision was made relatively early.
