For example the Smeargle colors could be 25% chance of finding each one, the Luvdiscs could be: regular one (Hoenn), bright one (Alola), dark one (Kalos), etc.

I'm more referring to purely aesthetic variations. Regional forms completely mix up the original pokemon with new types, stats, etc. For example, a magikarp you find in a cave may look different than one you find in the ocean, etc.

Just change a Pokémon's color palette to the one found in the original game it's found in, for example, my Poké Transported Gen III Swampert has brighter colors than a Gen VI Swampert, and Gen I VC rereleases are monochromatic.
