...I think it was a legitimate question. OP wanted to know whether, if he boxed his Pokemon, whether they'd retain certain helpful abilities in battle. Happiness can decrease under certain circumstances, so it's not crazy to wonder if affection can as well. It was a perfectly reasonable question.
