Bossfights against entities you can't use yourself. Lusamine was a missed opportunity for this.
And finally, the big one, Natures take until level 10 to develop, and can be influenced depending on how you treat your 'mon in refresh and/or a new activity surrounding this "emotional growth" mechanic. If nothing is done with them to influence their nature before level 10, the nature will be random. This would be good for both casual and comp players.

The problems mostly come in distribution
an ideal "signature pokemon" mechanic would work for every fully evolved 'mon in the game, but megas were almost exclusively given to shit that was already hugely popular.
If you liked anything that wasn't huge you were basically SOL, and the existence of megas posed a threat to anything that didn't have one. It's power creep at it's worst, because this one mechanic had a direct and monumental impact on the viability of every 'mon in the game.
If a popular mega could cover it, you wouldn't have much of a reason to use it
If your team doesn't counter a popular mega, you had to accomodate
If you don't want to use this mechanic, good fucking luck m8
People say things like Stealth Rocks and gen 5's endless weather over-centralize the meta, but then this shit happens and everyone's fine because it's flashy and buffed a handful of shitter 'mons out of their rut.

An item that rerolled the non-stat values of a Pokemon (Spinda's spots, Alola/Kanto forms, gender, maaaybe nature) would be interesting.
So a male Salandit would have a 1 in 7 chance to become female per use.

Also, I just want Secret Bases back - especially with more customizability for the layout and such.
Hopefully, we'll get that with the gyms.

yes, viability was impacted, but to a small extent, smaller than when new gen introduces new 'mon. This is because you can only have one mega per team, if use you r mega slot in one aspect e.g. y-zard as a wall breaker for that team all the other mons that would have been less viable due to a mega, would no longer be less viable because you've used the mega slot.

this is technically true, but also a mistake. some megas are very strong adn very dominant, e.g. M-lucario. Meaning that you have to think about dealing with them during team building. However this is because they are dominant, not because they are megas. Pokemon such a as talonflame were the same, if you went into a game with no talonflame counter, you lost simple as (until GF nerfed the bird).

This is fair, with 100 base stat boosts, it does feel like they have to be used, but again this isn't because they are megas its because they are good. Hypothetically lets say i like meganium, Meganium is a bad pokemon, its got poor stats and a bad move pool. megas or no megas there are pokemon better than it and if i wanted to win i should use those better pokemon instead of meganium. Your point is valid, but to the game as a whole not megas specifically.

Don't get me wrong, GF fucked up megas, it was an opportunity to give shitmons an easy buff, but in hindsight i think it wasn't really GF's intention to buff shit mons, but really to give fan-service to the players.
