It already sort of does. Two items themed after Pokemon & Pokemon GO that allow you to capture or spawn familiars respectively.

But, if it had actual Pokemon? Maybe it loses some of the roguelike puzzle components, becomes a game of discovering Pokemon "bosses" and capturing them to use on further floors against other Isaac trainers.
