This doesn't work because the games have actually referenced the anime several times.

Whether you like it, hate it, or are indifferent to it, it's undeniable that the anime is a big part of the Pokemon franchise, and the portrayals of Pokemon in games like Pokken and Smash Bros. draw heavily from the anime (though that's because the games don't give enough to work with for a fighting game).

The manga, however, is fairly obscure.

The BW books are canon to the Spe continuity and it shouldn't used as a reference for other continuities. It takes cues from the video games mostly, but it shouldn't be a replacement for the games or an anime. It's a standalone thing.

Which means yes, Y having a special snowflake Greninja is just as canon as Ash having one, just in different universes.

They are all still technically the same person, yet they have different personalities and stuff depending on the universe, or continuity, they inhabit.
