Bottlecaps don't modify their DNA.
They just trigger the stat calculation to behave as if 31 is the base.
If you tried breeding a bottlecapped pokemon, it would pass down its original IVs.

That would make breeding not a massive chore and give actual value to wild Pokemon, so of course Gamefreak wouldn't implement something so nice.
