I'd say that either mewtwo or deoxys would be most unnerving purely because there are no legends or records of them. Imagine being a trainer with a newly evolved blastoise or something. Shellshocker is immensely powerful, and anything with even a chance to scratch his body armor is gunned down with blasts of water. You're wandering through a forest route when something falls from the sky before you. After a bright flash of light which forces you to shield your eyes, you look up to see a strange creature taking shape in the impact crater. Initially appearing as a strange jumble of helixes and multi-colored flesh, it coalesces into a humanoid shape once it "sees" you. It begins to advance, slowly hovering towards you. Panicking, you call out Shellshocker, and you see the large turtle take its place in front of you. The creature pauses briefly before flashing its "eyes". Shellshocker drops like a rock, unconcious. You barely have time to cry out in shock before everything goes dark for you as well.

Hey, you ever wonder why the regigigas encounter was so obtuse in ORAS? I do... Like, from a lore standpoint. Just how scared of that thing were they that they not only required you to be strong enough to control all three of the golems, but also somehow be able to figure out that you needed to name regice something, and give it an item with ice in the name. As if alluding to it's location back in sinnoh or something.
