Lillie works as Kukui's assistant for a while trying to find Nebby and becoming more depressed by the day over MC's fate. One day the International Police come knocking on her door because she's a wanted criminal and Lusamine has bought them out.

Lusamine's plan succeeds with Nebby 2 but Mohn doesn't remember her and rejects her.

Gladion defeats Guzma and takes over as Team Skull's leader but he learns nothing.

Nebby 1 is alone forever, floating down in the river in a closed container, wondering why it's so cold (and growing colder).

Well Lillie/Cosmog may get kidnapped much sooner, due to protagonist wouldn't be there to fend her off and Hau proved to be incompetent and can't replace his/her role(see Aether house scene).
Gladion would know about it, get mad, drag Hau along to the Aether HQ. They then get to dead end at Guzma. UB portal completely open on Alola. I don't sure if Tapus can fend off whole armies of UB in the end but result on the continent especially residential area would be nasty.

It wont happen since Nebby will just Ultra Wormhole both the protag and himself away when in danger. At best you'll have is an amnesiac protag, and Lillie getting Hapu to escort her through the ruins.
