So after breeding for some time I've 3 Miniors, please tell me which should I keep.
They're all Naive.
One has 6IV in everything but SpD (Very Good)
Other has 6IV in everything but SpA (Also Very Good)
Last one has 6IV in everything bud Spe (Fantastic)
Also, they're allIndigo blue

The first is quite clearly the best. You'll be able to fix the last iv with hyper training eventually so it doesn't really matter that much anyway.

Why would you care about the second one having imperfect SpA?
Minior has no special moves you'd want to use, if everything but SpA is perfect then it's as good as a 6IV
