Each Region forces you to start anew similar to Ash's adventure in the anime. Have to do the game's plot + 8 gyms.

League conference at the end of all 7 regions lets you use whatever mons you want. You fight in a best of 16 tournament featuring NPCs you met across your journeys then an E4 made of champions and an all new final champion.

The PC systems from different regions don't get synced up until you get 7/8th of the way through a given region, so you have to pull an Ash Ketchum whenever you go to a new one.

You have to leave your pokemon in the box at the start of a new region and can't use them there until that region's post game.

How many regions are there? 6? Pokemon gain exp six times slower than normal. Or you could make the curve different; levels 1-50 are normal, then you fight the first League, and then leveling slows down by an exponential amount, such that you'd be around level 90-100 by the end of all the regions.

So most of the game would be post-50. That's how I'd make it work, at least.

Region 1 is like G1/G2 where trainers have shit strategies and barely any EVs/IVs.
Region 7 has things like the first gym leader having a 252+SpA 6IV Power Herb Solar Beam with a drought setter who knows U-turn being in the team despite being like level 11.

Additionally, have Totem Boosts for bosses. Characters who are supposed to be super strong get boosts to their pokemon to increase fighting prowess.
I.E. to counteract the fact that the AI is garbage, against Cynthia in the Champion's E4, her Garchomp would start the fight with +1 Spd and +1 Atk.

If we're going full references, you could give Red or Satoshi a Pikachu with +6 to all stats to make it accurate to the anime/manga.

Like PMD you are given a questionnary and depending of the answers the game choose a region for you. Each region has the same mechanics that the last games of it had (Johto includes Kanto 3 years later, Kanto includes FRLG Kanto and Sevii Islands with Physical/Special split), National Dex is the same as Gen 7, and each region has the same Pokémon distribution as the last games of that region (FRLG Kanto don't includes Gen 3-7 Pokémon, Johto and Kanto 3 years later don't include Gen 5-7 Pokémon, etc.)

It's physically impossible to make a "Pokemon World" game without removing the story. And let's be real; GF won't do it, so getting a good game with a good story with good pacing/difficulty curve just isn't going to happen.

Wrong, you can have each region have it's own story which is connected to the actual main story.
stop thinking every pokemon game should be 20 hours.

Rival is a legit asshole to you; blocking your path and making you find other ways through routes.
Losing to your friends/rival won't black you out. They'll remember their victories, though.
You get older as you travel each region, starting at age 10 and ending at age 16. Your character visibly changes per region (gets taller, gains muscle / t&a)
Lock pokemon per region, as stated already
Lock GTS and WT to the region you're in; beat the game to get anything at any time.
Legendary pokemon unlocked when you beat the game entirely; they're level 100 and have totem boosts to all stats.
Gyms and E4 scale with your pokemon. It will always be harder than regular fights. E4 can have pokemon over level 100 with appropriate stats

Don't need a fancy story. Just a fun game that lets you relive the entire franchise and see the world in full 3D for the first time.

What happens when you reach level 100 halfway through the 2/7 region? That's the problem with Johto. It's never been by itself. What was the level of the first gym? 9? It's bad to have more than one region unless you want the first region to be 1-50 and the second to be 51-100 and change the exp curve.

Couple different ways possible I can think of:
1) Revamp level system so each level matters more, and you're ending kanto at 20, johto at 30, Hoenn at 50, etc

2) Find a way to make the player leave their pokemon from the first region in that region and start over like Ash, then pick the best of the best for the final elite four run. Maybe let you use any pokemon you have in a region once you clear it

3) Find a way to realistically delevel you pokemon. I.E. Your team of Charizard, Mewtwo, Snorlax persists into johto, but they are level 5 now, but still fully evolved. Probably not a good choice, now that I've typed it up.

I think I like option 2 the best.

You act like the series has never done a genre shifting sidegame before.

Expanding on this.

And that's how you solve the level curve issue, revamp levels and separate them from base stats so "lower leveled" Pokemon aren't literally useless, and it's all about gaining new moves. You could still have easy world areas and hard world areas, but you wouldn't be completely locked out from the hard ones right off the bat, you'd just need to get good moves and teams to take them on.
