Honestly I'd like if first of all they add more of the protagonists (and other characters for that matter) to the Battle Tree, seeing as we have only 2 mythical to get from distribution, Hat Pikachus and the new mons with unique moves & abilities or shinies, the games gonna be starved for update content, and with the increasing functionality of wifi for Pokemon I really think they can do it

That would be great, but I doubt they will ever do that. The only one who is notorious is Red, only references to the others exist in games.

Just follow the same cop-out: all three starters and then fill with gift pokemon. Although that would become woefully repetitive.
An alternative is no starter at all like Green in Johto games, BW2 and SM and fill the team with iconic pokemon from their region.
