In fact there's infinte universes with similarities. They could as well just remove megas and keep everything in sun and moon and move on.

Parallel universes are only slightly hinted at in the game's lore, but they were never fully confirmed (unless you're talking about the Ultra Space / Distortion World, but there's a difference between an alternate dimension and a different universe). If you read the game's dialogue, it really doesn't confirm shit, as it could just be the game referencing itself - something that happens quite a lot in other games too.
