I read it's info and dex entry and I don't see any reason to explain it sudden change from Grass/Flying to Grass/Ghost other than:
>Owls aren't birds
I've read that it is based on a species of owl that no longer exists nowadays. Perhaps it's that?

Sorry

Yes, all Grass type starter final forms are based on prehistoric creatures. The owl it's based on was land-based, which explains why it loses the Flying type.

No.
>The pueo (Asio flammeus sandwichensis) is a subspecies of the short-eared owl that is endemic to Hawaii. The pueo is one of more famous of the various physical forms assumed by ʻaumākua (ancestor spirits) in Hawaiian culture.
Don't let patternfags fool you.

Owls are spiritual beings in Hawaii

But if that's the reason behind it then all the Grass starters should have been part Ghost too.

Picking Ghost was arbitrary. I'm simply explaining why it lost Flying type. You can tell it's arbitrary by looking at its design as well as the implementation of Spirit Shackle.
Owls are commonly associated with death and spirits.
