Ultimate weapon have both powers, Xerneas' (give life energy) and Yveltal's (take life energy), the legendary is just a "battery" for the weapon, which can give or take life energy regardless of which "battery" uses

Lysandre plan is to kill those who make the world a worse place (taking energy as Yveltal do) and make the Team Flare immortal (giving energy as Xerneas do) to preserve a new beautiful world, the only difference between X and Y version is Lysandre's last resort after you beat him.
