At first they hate you, thats what friendship is for. I presume if their ball is broken they can choose to either stay or leave, since you can release them. Good points OP

The Pokemon is released as if thrown normally. Except since its Pokeball contains the instructions required to reassemble the Pokemon from scratch, it winds up producing a twitching mess of limbs, organs, and appendages.

I like to think that even broken, it will release the Pokemon inside of it.
When you try capturing one, they break out of the Pokeball.
Even in the game and anime (Yellow, HeartGold, SoulSilver) Pokemon can escape from their Pokeballs willingly, but they do so because they dislike confinement.
There has to be a safety mechanism that keeps the Pokemon from dying if the Pokeball breaks, but the cost of it breaking means that they're released from the trainer's custody.
You can recatch them, or they can stay with you as a wild Pokemon, but they're technically free.

The professor gave you your pokedex so that you could go out and find data for him.

The Pokemon that aren't in your party are sent to the professor who takes care of them while he studies them.
