Probably like what happened in the anime. You'd have a zygarde cell and go around collecting all the pieces. Team flare would try to use the anistar crystal or whatever to rewrite the world and you stop them. At some point you battle bond with your starter.

Obviously it was not going to be as gimmicky as it is in SM if Pokemon Z ever was a thing.

It would probably keep Aura Break or gain a new real ability that benefits it more other than power construct and that the Complete form would be permanent after collecting all required cores and cells.

Just imagine this thing to actually be able to cuck xerneas and yveltal, which it can't do now in its current state thanks to power construct, it will shit on yveltal, but xerneas cucks them both.
