Only Kalos, Unova and Alola had monarchies, but Alolan monarchy was the last to fall, since Acerola says that the books are from his father and they had to find a bigger place for them, which means the monarchy fell maybe 10 years ago, while the 3000 years ago war was between Unova and Kalos, Unova lost thanks to the final weapon (in the non mega universe they lost due to unknown reasons), the musketeers were originally from Kalos but the aftermatch caused another civil war in Unova and pokemon were harmed, so they went to help them and protect them.

Humans love conflict, and we make conflict when there is no conflict. Our history in the real world is essentially an endless record of conflicts, only now are we in an unprecedented time of global peace. Pokemon world is probably the same way.

Skull pretty much took over Po Town after some ex-Kahuna angered the tapus and made it rain forever. Skull taking over Po Town like the rockets did with Saffron was just some rumor spread by Guzma himself, like most of the stuff Skull "did" in the story besides direct orders from Lusamine.

That's pretty much why Guzma's mom gives you Swagger, Guzma's favorite move.
