So, are we expected to just be given Magearna as a mystery gift? I havent played pokemon since D/P, what happened to having special areas/homes and a little bit of story designed for legendary or mythical pokemon?

Actually, the whole "too hard" thing was only for Arceus. They gave out the event items to go catch Darkrai and Shaymin.

Oak's Letter and the Member Card were distributed in Platinum. They were never released in D/P because Platinum came out in the states before they could get around to it. Event distributions tend to focus on the most recent titles, with some exceptions. Usually at the end of a generation.
As for Azure Flute, it's true that they claimed it was too confusing. But we all know that's bullshit and they were just angry about cheaters.
