There is nothing in a Pokémon's data that says anything about what their parents are. You can't be banned or disqualified for using things from hacked dittos, because it's literally impossible to detect.
In terms of whether or not it's cheating, that's open to interpretation. Personally I prefer not to do it, but a lot of players consider procuring the Pokémon to not really be part of the game, so it's not cheating by their standards.

Yes there is, in 4th and 5th gen. However, you have to use an external program like rng reporter or pprng. I don't know if you would consider that legit or not, but the ditto is generated in-game.

Bottlecaps don't alter the IVs for breeding purposes. Pokémon retain their original IVs, all it does is trigger a flag that makes their stats behave like they had 31 for calculations.

For hidden power purposes and breeding, their IVs are whatever they were.
