Yes, Running from battle gives you additional dialogue even. Then you can go back and refight Koko as soon as the credits have rolled.

I think they at least made his capture rate high to make up for it. I had him only at yellow health and it took me about 4 ultra balls. Wasn't too bad.

But yeah, it was a dick move by the designers.
