As of Sun and Moon it is confirmed that:

Yeah, explicitly in game Manaphy is the only one to reproduce. However, trainers in game using legendaries like Entei and Articuno suggest their are multiple and therefore they have to reproduce as well. It also depends on what you consider canon because in the anime and in the Pokedex that's expanded on and suggested even further. A lugia straight up has a baby in one of the anime episodes.

Also, Cosmog and Cosmoem are Lunala and Solgaleo's pre-evos. So yeah, they're the first to break that rule.

Cosmog is in the undiscovered egg group. Pokemon in that group aren't necessarily genderless, but they're so rare scientists can't classify their sex (it's basically an in-game way to keep you from trying to breed legendaries).

Eh, I think they tried to backtrack on it a little bit and figured they can give them genders but still put them in the undiscovered group. After Heatran and Cresselia, I was sure they would start giving legendaries genders if there wasn't some blatant story reason why they couldn't. I think they haven't completely gotten rid of it yet because it is immediately apparent that legendaries don't have the ability to breed when their gender isn't displayed.

I still think undiscovered pokemon without genders shown still have genders though. Many of them are shown to reproduce, and that likely means they have males and females.

Plus, Lunala and Solgaleo are confirmed to have genders despite being in the undiscovered group and being labeled as genderless.
