Not here to answer OP's question, but to ask my own, sorry in advance, I'm new to 3DS emulation
I'm using citra and I keep getting this. After a bit of googling, I couldn't find anything. Anyone have a clue how to fix this?

I got the .cia, converted it, running latest bleeding edge build with replaced user folder, and it keeps freezing at the first scene at the new house

Yeah Citra only works at about half speed on SM and doesn't even emulate XY at all.
Audio's probably the last thing on the dev's mind.

My game crashes right after the Lillie cutscene at the start of the game. what am i doing wrong?

I don't mind the audio or the fps, just that it cant get past the opening without crashing before we reach the protagonist.

Same. It doesn't freeze on the same spot though, once right after Lillie, then restarted it, and it froze again only after mom turned around to talk to meowth

Just keep trying. There's some settings you can tinker with in the .ini file for Citra. Look it up for yourself because I totally forgot what the files are called. If some of you aren't using the nand provided in the other thread, it helped me a ton.

In the user folder, theres also a nand folder that leads to about 50 other folders. do i just throw it into the user? or is there a folder inside the user folder

Just merge both folders and it will work with perfect unless you hit some fatal unbypassable bug.
