Steven in Sapphire. That Metagross scared me.
Platinum Cynthia (I only fought that version just a couple of months ago for the first time, though)
Iris in Black 2. My own fault, though, because I didn't KO her Archeops fast enough so its Defeatist kicked in and KOd half of my team instead.
Can't judge Alder, though. Never fought him in B1.

Gen I Blue was only hard because I was young, gen II Lance was a joke, even as a kid, DP Cynthia wasn't difficult too and Diantha is a poor champion.

Cynthia. She's one of the few main story fights in the series that can make me sweat a bit

Pt Cynthia is the only one remotely challenging, and that's only because of Garchomp.

The powergap between the 8th gym and the E4 + Cynthia in Gen 4 was brutal. I think the first time I fought the E4 I only beat like two of them. Had to grind like a bitch. I must've took things too easily when levelling up my team throughout the game.

Its not that bad, M-Gardevoir, Goodra and Tyrantrum are all great mons in story mode. Hawlucha is frail but its fast and pretty strong, Gorgeist is pretty unqiue choice, Aurorus is a weak link allthough every champion has at least one

Aurorus has Thunder, not Fire Blast. Goodra has Fire Blast, Dragon Pulse, Focus Blast and i think Muddy Water. Not bad

Cynthia was the first one I ever blacked out on multiple times. I almost lost to Blue once in LG too, but I was really underleveled.

Don't recall having trouble with any late-game fights actually. I've always been the retard who had more trouble with the puzzles than the actual battles. I struggled with the ice cave in Crystal more than any battle in the entire series.

I agree about the level gap. Usually by the time you get pokeballs in older games your starter is 6-8 depending on how much exploring you did. Meanwhile early route pokemon are 2-5 and too weak to beat the trainers in the next route on their own. You have to go out of your way to train each new member.
I never used literally only my starter. But I always ended up favoriting it to the point that my team by the E4 would consist of a level 60 starter, 45-50 bromon (probably whatever covered starter's weakness), 40-45 mons, and one or two 30-40 I recently caught some towns back but couldn't be bothered to train much. Or they would be hm slaves.
At the point my starter ohkos almost everything I basically exclusively train lower mons in trainer battles by switching them in on something they're strong against and could at least two hit ko. I was too impatient as a kid. Never grinded unless I had to.

I was six when I fought him, barley got the win. In the end it all came down to my overleveled Girafferig named "Iggy" it was the battle of my life fuck Adler, Cynthia was a challenge too.

The champion in red and blue because I was a retarded kid.

The only one that actually killed me once was Alder's team.

I was underlevelled though, which made that Accelgor mighty strong. He ripped a hole trough half my team, leaving the other 5 to clean up duty.
