Assuming Gamefreak DID forget to scrub the shiny models, would there be any way to derive the mon's natural coloration from the shiny sprites?
It would suck to get used to and recognize the shinies, which will be very hard to obtain once the game is released.

Nope. Not since last gen since that's when they started manually giving Pokemon their shiny colorations. Before that, the natural coloration determined the shiny coloration. Now they're independent.

The shiny sprites don't come from an algorithm, they pick what they look like. And most of the time they pick green.
