If you're on 10.4 you can use the browser to launch the homebrew menu, then use that to launch JK Save Manager and export all your saves. Move the exported files to your PC and you can restore them later after you're done.

I used it to fix my friend's animal crossing game, so yes. I have converted digital saves of mine onto cartridges because I got super fucked when I accidentally bricked my 3ds doing a shell swap. I didn't feel like losing all that BS again. And vice versa (In particular, animal crossing on a cartridge to a digital save instead)

Only thing I'd worry about is if it's a more recent game (like RBY on the console), but they might've cracked it for JK on homebrew in the time I last checked.
