I'd rather have them end the UB plotline in S/M and have something else as bosses in the next game. I like them but I wouldn't want that plotline to be left unfinished just so they can use it in another game.

It really depends on what material the riddler has access to. For all we know he might not have known if they were pokemon or not either when he made that.
