Personally, I can see the difference in colors, and sometimes I actually kind of like the differences.
The issue I think is that the colors are so similar, that it seems like the alternate color is just the same mon in different lighting. I would think shinies should be a little more "extravagant" After all, with the real world version of this (albino/melismic animals) the color difference is usually immediately clear. (which, as an aside, is especially bad for prey that uses its natural color as camouflage.)
You'd expect the mascot of Pokemon to have a more unique shiny

There certainly are some different shinies in Gen 2, but if they were all done with palette swaps, it seems like too much of a coincidence that Gen III was done with palette swaps as well since many shinies are either similar or pretty much exactly the same (mainly red gyarados, for example). Or did they create an entire new generator and make it to be similar for Gen III?

It might not be a "generator", but it's proven that all shiny sprites are just the normal sprites with the next palette over in the game's data until Gen 6, when palettes stopped being a factor.

There is not one person who has their eyes on the game for every second they're playing. Especially with Pokemon. It's a very very slow game, especially when you get into an encounter and the Pokemon is sliding into sight.
